What is the effect of flux on different base metals in FB TIG welding with all other welding parameters constant? i.e, let us say we are using silica as flux on Aluminium sheet as well as Stainless steel. What is the difference in impact made by silica in the microstruvture/properties of these base metals?

Looks like you need to get under the hood and do some experimentation. Maybe Jody will make a video on the subject one day.
